Two minutes into the second half, Muang Thong had their second goal when Piyaphol Bunthao pounced on a loose ball and scored from close range.
Muang Thong should have had a third goal when Piyaphol crossed the ball from the left and Thitiphan Puangjan volleyed his shot wide.
Chainat's Michael Byrne dragged one back with a free-kick in the 80th minute.
Elsewhere, Army United beat BEC Tero Sasana 2-1. Nipol Kumthong opened the scoring for Army United in the 25th minute but BEC Tero Sasana equalised in the 74th minute through Apiwat Nguanlumhin. Mongkol Totsakrai scored the winning goal for Army during injury time.
Ratchaburi drew 0-0 with Samut Songkhramm and Chonburi were also forced to settle for a scoreless draw with Osotspa M-150 Saraburi.
At Nong Prue stadium, Pattaya United slumped to a 3-1 defeat against Insee Police United.
