Popp opened the scoring for the hosts from the penalty spot in the 19th minute only for his Brazilian compatriot Derley to equalise just before the interval.
The Kirins dominated for long periods in the second half with Popp and Adisak Kraison squandering several chances.
With 10 minutes to go, Popp became Muang Thong's hero when he rose above two defenders to head home the winner.
In Saturday's action, Bangkok United host Buriram United in a clash of title contenders.
Leaders Buriram have seven points and Bangkok United, who have four, must get a result to avoid falling further behind the Thunder Castle.
