Panitchaphon Teeraratsakul fell to Anthony Sinisuka Ginting 16-21, 13-21 in the opening singles match before Peeratchai and Pakkapon pulled Thailand level.
Jonatan Christie restored Indonesia's lead with a 21-16, 13-21, 21-12 win over Saran Jamsri.
Leo Rolly Carnando and Daniel Marthin eased past Sirawit Sothon and Natthapat Trinkajee 21-13, 21-10 before Chicago Aura DWI Wardoyo took the fourth point for Indonesia with a 21-10, 21-11 win over Nachakorn Pusri.
It was Indonesia's second group win following their 5-0 victory over England on Saturday.
Defending champions India, who beat Thailand in their opening tie on Saturday, also claimed their second win after whitewashing England 5-0 yesterday.
Indonesia and India, who are both assured of their places in the quarter-finals, will face off tomorrow in a battle to win Group C.
Thailand and England face off on the same day to avoid finishing the tournament without a win.
In other early Uber Cup results yesterday, Taiwan beat Australia 4-1 in Group B while Japan defeated Hong Kong 5-0 in Group C for their second group wins.
